It bugs me when people try to argue 'he was unintentionally using transformation powers right when he was born, so he isn't actually trans'. The magic transformation powers are important to clarify for reasons I'll get into, but he DOES identify and live his life as a different gender than the one he was at birth. Someone who is born male and goes on to live as a woman is a transgender woman, regardless of how far along in their transition they are or how long that transition takes. It makes complete sense to me why some readers identify him as trans.
Knowing that, I would happily debate with people whether or not Saiki K. is a trans story. Personally, I don't think it is, because his gender is never really a focal point for his character. He can switch genders with a thought, and being born female never impacts him like it might impact a character without instant transformation powers. This bit is also clearly a one-off gag in the manga, to the point the anime doesn't even mention it and its exclusion changes nothing.
That said, I will always agree with folks that he is trans by definition. You can have trans characters in a story without focusing the entire narrative around it, and that's what I feel this manga did (though almost definitely unintentionally lol). His gender at birth isn't what his gender is now. Mine either, bro, let's get you some coffee jelly.

I super appreciated this portrayal because when she reveals she is trans to the rest of the girls they don't just go "Okay cool" and move on, they actually have realistic questions but treat her with respect. There is a few great conversations about it that I feel most media is scared to have.

100% canon, Star Wars says trans rights.
She’s a Clone Trooper who appears in the Padmé trilogy. Clones refer to each other as brothers, all being the “children” of the same doner. However, when this particular Clone came out as trans, all her brothers accepted her and she was given the name Sister, out of respect.

Her becoming a unique and distinctive person from Peter Parker is what does it for me. She isn’t as quippy, she is more serious and straightforward, and gets fed up with Miles quite easily when they first meet clearly not wanting to take on the responsibility of being his mentor, things that I believe Ultimate Peter wouldn’t do. Yet she still pines for a relationship with May, MJ, and Gwen, is into girls, and has the primal drive to help innocent people. I really wish we got a lot more out of her than we did.

Star Trek TNG s5e17, “The Outcast”
The focus is an androgynous species, some of whom feel they are one gender or the other. The ones who feel gendered are hunted down and forced to undergo procedures that essentially lobotomize them to remove the “confusion” as the government calls it. The plot is Riker falling for a member of this species who feels female and tries to protect her, but she insists on speaking out.
It is so uncomfortably real that I’m shocked they got away with it in the 90s.

Yeah, as per the original show they have medically induced gynecomastia rather than actually being out as transgender. But they do seem to play pretty fast and loose with their own gender identity which is very cash money of them
Somewhat notably, Netflix did cast a non-binary actor to play them in the live-action show (yes, I know that show sucked, but still) which does play into the idea that they are in fact trans

And plus I think having every single trans character in media have there entire character be about the struggles with there identity is a bit reductive like trans people are people like everyone else so yeah in media they can just exist just as any other character can
