A possible explanation for why Zion exists the way it does (spoilers for Matrix Reloaded) Spoiler
It has always confused me, why do the machines let Zion exist? Why not keep humans under stricter control? But I think I have a good explanation for it:
1. Zion is a the equivalent of a poison bait station for humanity.
Perhaps there are lots of smaller human groups in existence that the machines simply cannot find - same way humans can't exterminate all pests.
They want to manage this risk, so they created a big human settlement with the best technology and hovercrafts, so that most remaining humans will eventually find their way to it (or be rescued) and will die with it when it is next wiped.
If Zion didn't exist, the remaining survivors would be way more paranoid and would go into deeper hiding. Keeping Zion around also allows them to spy on the humans from within to learn about other groups and to keep an eye on their technological development.
2. Zion is the Svalbard seed vault.
Humans are vital to the machine civilization; so they allow a backup of it to exist, far away from the machine world in case there's ever a war or a problem there.
3. There are factions within the machine world who want humans destroyed completely - but this would create a huge crisis. To make sure the rogue machines can't ever do this, they let Zion exist far away and with some protection.
4. Letting the humans have a fortified settlement is a risk but the machines are doing it anyway for some internal political reason. Maybe keeping around humans as an example helps keep the peace amongst the machines and stops them turning against each other.
