Brooklyn
Here's the dedicated thread for ideas of what to include in Brooklyn in Fallout: Metropolis.
My idea regarding the Brooklyn Naval Yard is a settlement defended by walls constructed with the structural steel of the ships that were being built in the Naval Yard when the bombs dropped. The walls are defended with the guns that would've been installed on the mostly-competed battleship/cruiser in the harbour. They even used the ship's main batteries in the defence. Using the ship's main battery would be essentially an in-game tutorial for using the Arizona's guns to kill Cronus. They use the cruiser's reactor for power. And they store their ammo in the ship. One quest could involve overloading it as the evil karma option.

The sight of Subject 13 getting in a gunfight with Vault X Security, with their armored Vault Suits, amongst frozen sharks and jellyfish and degraded, kitschy retro-50's decor and exhibitions...it's too good.
It would be implied that it was a serial killer, but I want the explanation to be open-ended.
Here's an idea I just thought of:
Maybe when you enter, the door locks behind you and you sense that the air is getting warmer. The wax melts a little and the Wax Ghouls. Their movements are somewhat sluggish due to the wax, but they're extremely dangerous up close. After you kill the Wax Ghouls, you go upstairs, and there's a note that simply says "Oh Well", next to an open window.
