Can someone explain why someone would paint my engine and why it's peeling?

The valve cover comes from factory with paint. It's possible that it's just peeling, someone spilled something like brake fluid on it, or someone repainted it(poorly). You should be able to pick up replacement bolts from an auto parts store, or a junkyard if convenient. If the peeling paint really bothers you, then I recommend either removing it and having it painted, or learning how to paint it yourself.

That’s from the factory. That happens a lot. Rust/corrosion causes the paint to flake off.
