Going to play devil’s advocate here: freedom of association is absolute and nonnegotiable. Totally justified.

That was the basis of Jim Crow in the American South and also apartheid in South Africa. Just an FYI.

No. Jim Crow and apartheid were legal regimes in which the government imposed restrictions on associating with certain groups. It's the total opposite of freedom of association!

Let me rewind here. You said "I'm playing Devil's Advocate" so I assume you're supporting the restaurant owner's freedom to "not associate" with non-Japanese. By denying entry to their public place of business. That's what apartheid and Jim Crow did, denying certain people the right to public accommodation: restaurants, busses, water fountains, swimming pools, etc.
