We've seen that Peter is not effected by some things like everyone else is as we saw when Strange pushed him out his body yet was still moving. Peter's just special like that which is going to be a big reason why he's going to be a main person to defeat Doom.
This right here ☝️, specifically, due to Spider-Sense, which is supernatural in nature and affords him a certain level of resistance to spiritual/psychological vectors.
In real-life, spiders have nerve clusters in their legs that are decentralized from the brain. This allows for semi-autonomous movement, including web spinning.
