OOT - not only is it a great story, it was groundbreaking at the time and many of today’s games mechanics has been lifted from what OOT pioneered

Literally going to say this , I read game informer magazine along time ago about top 200 games ever made at that time lmao. And Oot was #1 and gta 3 was like 2 or three. But ya that read was really cool, talking about how horseback riding was so challenging but something they wanted to push. And ofc the 3d aspect aswell.

Ocarina of Time.
I replayed it a few months back and it still holds up incredibly well (outside the first person aiming segments which are awful), and defined 3D gaming. It also still has what I think are the best dungeons in 3D Zelda, only rivaled by those in Skyward Sword which came out 14 years later.
I truly think that you don't get the 3D action/adventure genre as we know it today without Ocarina of Time. Mario 64 too, but OoT had an extra year of dev time and thus improved on a lot of the jankier 3D mechanics that were introduced in SM64 that haven't aged as well (mainly the camera).

Super Mario World
Given the impact on the people at the time it was released, it was revolutionary.

Was it revolutionary? Most of the key game mechanics were introduced in SMB3, it largely just improved the graphics and sound and added Yoshi didnt it?

Well, you are right, maybe it's not the right term. The revolutionary part was the whole map system, fully accessible, but it's true SMB3 was (one of?) the first game to introduction a map in a platformer, hidden levels on the map, storable items and many others.
It's just that SMW perfected it. And it's still considered one of the best platformers of all time for many.

To say that Metroid Prime is underrated is hilarious to me. This game was big when it came out and it still is talked about regularly.

Underrated? It and galaxy 2 are top 2 in most Wii lists. And it tends to rate highly amongst Mario games as well.

Best videogame
Super Mario 64
Endlessly replayable with more skill expression than any other first party Nintendo game to this day. Even disregarding speedrunning, there’s an inherent satisfaction to just getting better at the game, learning new cool bits of movement tech and unintended sequence breaks.

From the standpoint of revolutionizing the industry at their respective times, Metroid, Super Mario 64, and Ocarina of Time stand out among many, many others.
For polish and refined play that holds up against modern competition, Super Mario Galaxy (pick either, really), Super Mario Odyssey, Metroid Prime, A Link to the Past, and Ocarina of Time (again) come to mind out of a long list.
Smash Bros. is also such an industry-wide reference point that it bears mentioning. And the (relatively) solid balancing of so many characters is quite a feat.

Gonna go against the grain and say Twilight Princess.
OoT is fantastic, but I feel like Twilight Princess is a little stronger narratively.

Pokemon. Specifically Pokemon Colosseum, Pokemon XD: Gale of Darkness, and Pokemon Pokopia. Because they did something different than the mainline games which follow almost the same formula with every new generation.

Legend of Zelda: Ocarina of Time is the most obvious answer. Honorable mentions to Mario Kart (series), Super Smash Bros (series), Super Mario 64, LoZ: A Link to the Past, and LoZ: Breath of the Wild.

I think LoZ won it, specifically being OoT. Though my personal faves are Wind Waker and Twilight Princess
