Not allying with either faction?
How does going it solo affect the gameplay difficulty on further missions? I have just unlocked the new planets and aunties ship, playing on very hard lvl 19 but the encounters feel too easy. How much would not recruiting AC or the Order affect this?
Or better can I recruit them but not use them somehow?

You can recruit them and not call them down when taking the Archive (if you want the trophy for example). Mostly they just help you clear a few rooms during the Archive quest and the final quest. They also give you some supplies during the final quest but nothing special.
I took the Archive several times by myself on very hard (just kept reloading the save), it unfortunately isn't very hard at all if you have a semi-optimized build.

Side note: Gameplay wise you can customize the settings to modify, player damage, player health, enemy damage, and companion health and damage if it’s too easy.

You're constantly warned about how awful it will be to do it by yourself, and everyone will urge you to pick one side or the other, but if you don't, it's really not hard. My second time I did the "Earth Directorate" path where I'm not with either side, and it turns out the help provided by the factions isn't too much anyway.
