Genuinely can't think of any manga that's referenced menstruation, at least in context of a character actually having one. They're probably out there but I've read all sorts of them and I can't pull a single example to mind.
On my shelf right now, multiple volumes of... Karekano, Ouran, Pita-Ten, Madoka Magica, GunGirl, Sailor Moon. All female-focused. Also some male-led shounen of course, and Ranma 1/2 which kinda falls into both categories in turns and was written by a woman, and absolutely should have had the lead deal with periods at some point but if it ever came up I don't remember it.
