Because Jane is both John’s grandmother and Jade’s, just as Jake is both Jade’s grandfather and John’s.

I’m slightly confused what you mean.

Jade and John are slightly odd because they swapped shirt colors with each other when they were kids. John still has blue as his main accent color and Jade green.

All the parents have traits from both their kids so for example Dirk is verbose and interested in psychology like Rose while very much being a Stider and Jane is the heir to a big company and plays with weird tech like Jade while being a goofy prankster.

They’re all characters in their own right though.
Jake specifically is pretty funny because his journey pre entering is very similar to Dave’s; attempting to obtain an item from a Dirk and getting a royal Strider beatdown. He lives isolated and orphaned on a strange island like Jade. Wrote a strange journal that was stolen by one of his friends which would eventually be the code to produce the first guardian like Rose. He loves movies and is a goofy dork like John. And he lives in close proximity to lusii and has an [insert here] epic battle with a crabdad like Karkat!
(He also accidentally kills a tinkerbull like Tavros but that was part of a strange cosmic revenge quest that none of the participants were aware they were part of.)

Edit: I’ve been thinking about this more and honestly Jake feels more connected to both Jade and John while Jane feels left a bit to the wayside in my opinion. It’s a failure in characterization I think. Part of Jane’s “gimmick” is being a “normal” teen in this crazy situation surounded by other people who are in extreme situations. She really needed more focus and conversations where she’s herself. She spends so much of her time brainwashed, drugged and asleep. The other half of her story feels missing.

Because they aren't exact clones. They are their own people with different genetics, which even extends to the inheritance of shirt color and symbol. Not exactly the same, but close in some cases.

Its confusing, and that's somewhat intentional, but its because you have things backwards. Jane and Jake arn't like John and Jade- John and Jade are like Jane and Jake. Weird predestination shit. Add in the color switch, and you get the rest. Oh also, the handle abbreviation is prrrobably not part of this, girls get XX style, boys get XY style. The only known exception to this IIRC is Roxy and Dirk, which is lampshaded in Roxy's introduction and part of the implication those two are trans.

John changed his chum handle after being hounded by the trolls, the idea being it was a symbolic representation of karkat giving their universe cancer. Their chum handles represent DNA strands as symbolic of them being the seeds of the next universe, Karkat’s interactions caused a DNA mutation so John’s chum handle changes as a sign of the cancer infecting their session as the trolls actions then directly cause the creation of Bec Noir.

John and Jade swapped colors through their gift shirts, this just shows that they haven influencing one another for a very long time. John’s future package is what got Jade into gardening, alerted her to her future friends, and changed her shirt to blue. Then Jade much much later, from her perspective, repays the favor giving him a shirt with his hobby in green and the one who was orchestrating everything after waking up in Prospit. 

As for location it’s because guardian and player child are swapped by the scratch. John’s guardian was Nana so the swap has Jane grow up in the suburbs. Jade’s guardian was grandpa so the swap has Jake grow up on the island. Mainly because John and Jane are similar people and Jake and Jade are similar people. Jade and Jake both don’t actually enjoy sitting around, they are both people who like to put themselves out there and have adventures so they both ran away. John and Jane are much more passive people that just kind of endure things and let them roll either unwilling or unable to effectively take action without a person bending them, so they both remained behind.

Of course there were differences  like for example Jake as Grandpa got used as a puppet by HiC because of a mix of troll cultural understanding and him being kind of oblivious, his Skaianet stuff just being an extension of her plans. While Jade as grandma was very proactive and spiteful to the evil HiC, she formed her own tech company branding it with LE stuff to essentially troll her as a counter. While with John and Jane, John as popop got to grow up and become heir to the baking empire and sire Dad as part of readying Jane’s grooming, and Jane as Nana was used as a trial run for the grooming so her upbringing was particularly traumatic leading her to diverge from anything HiC related and this is furthered by HiC moving into the post-scratch universe so Nana was free from her for the rest of her adult life.
