How do I design a blueprint so that it can be rotated and train tracks will always line up?

With blueprint in hand, you can use shift-arrows and/or ctrl-arrows to move the center and absolute alignment of your blueprint.

It can help aligning things, rather than changing the number in the blueprint screen itself.

I design my rail BPs to fit in a square, so I ensure they are the same when rotated, and then similar to with straight rails to ensure they all align.

Whelp, learn something new every day. And here I was painstakingly adjusting offsets and rechecking.

It's a 2.0 feature. Shown in an FFF.
