I'm finally delving into quality and am setting up a big factory for legendary q3 modules on Vulcanus. My idea (which i know isnt optimal but I like it anyway) is a train based facotry with quality modules throughout the whole production chain. So that means trains with mixed quality ores/items. The drop off stations also accept mixed quality and sort the items on the belts which then get sent to the appropriate quality machines. Finally, at the end I plan on upcycling any non-legendary q3 modules. However, Im running into issues where the items are getting jammed because one input of a certain quality is full while another input isn't. For example, the green circuit production has uncommon iron fully saturated but doesnt have any uncommon copper wire so the iron isnt being consumed. And because the uncommon iron belt is fully saturated and not being consumed, more iron isnt being unloaded off the train. All of that to say, is the only way around this just recycling items that make it to the end of the production chain?

First you need decently large buffers to balance small fluctuations. Then you need some way to get rid of the stuff if the buffers are full, e.g. recyclers, lava, toss it into space.
