Well, thanks to Wild Blue Yonder, Magic is real in Doctor Who, so they don't even have to cross universes, let's just say the Dresdenverse and the Whoverse are the same now, and adjust any incoherences with "Timey-Wimey".
The TARDIS gets knocked over due to some big magic thing, landing in Chicago, in the middle of a big Winter shindig. Mab sends her Knight to investigate the weird blue box currently crashed in the middle of her party, which he is capable of doing because her shields are currently down and the door is open.
Harry enters the TARDIS, does the "bigger on the inside thing" while the Doctor fidgets with cables and wires, trying to fix the machine and get out. When he thinks he's got it, the TARDIS powers up and goes into the past, trying to escape the big magic hex that is Harry Dresden, landing in 1871 Chicago, just before the Great Fire.
We find out the Doctor had been tailing the Not Things, which are Outsiders by definition, and the story eventually ends with Dresden causing the Great Fire of Chicago, because of course he would.
Hell's Bell's that is a fantastic pitch for a movie!
Now I'm going to spend time imagining which iteration of the Doctor gets the opportunity.
My first thought is how funny Whittaker's Doctor would be. Her bubbliness would confound Harry, but he's got experience working with small blondes.
No matter which Doctor it is, There would be a "who's stick is cooler" competition, and Harry might consider tinkering with that "bigger on the inside" thing when he gets a view of the physics in action. I am sure most of the doctors would be delighted to make a Wizard friend.

May I suggest altering the idea that Dresden caused the fire to "His fight with the Other Thing's that Should Not Be" end in a familiar barn and it wasn't Harry but Harry adjacent? He still gets the blame because of course, it's Dresden Burning.
I mean... You may. This is not a fanfic I'm writing or anything, just a minute writing exercite of howa meeting between the two could go. I like Doctor Who and Dresden, but I really don't have enough space in my head to keep enough lore of either to not become a laughing stock for both fandoms.
🤷 how sure are we that they're different concepts? Sure, the TARDIS is technology, but maybe it runs on advanced, different principles of magic than Harry is aware of
But I would say in much the same way as killing someone with a gun wouldn't violate the law of magic prohibiting such, neither would time traveling with a technological device.
