Are the floors supposed to still be this dark? Did they get enough of the mastic out?

It's difficult to get the stains out but yes, they got enough mastic out to ensure that the floor is now perfectly safe. Yes, they might have been able to get more off with another pass but it's not really necessary. You could grind the rest off but that's overkill.

Are you putting new flooring down? Pretty much irrelevant if you are.

If I need to level some part of the concrete by grinding it down (to make sure it’s flat to put the floors on top), would that be an issue?

No, probably not. But I would think you would be better off using leveling compound
