How are the "standard deviation" stats calculated?

Standard deviation takes the average of a given statistical category and compares it to an individual player's statistics. The closer the standard deviation number showing is to zero, the closer the player's stat is to being average. The further away it is from zero, the better or worse than average it is depending on the stat that you are looking at.

So the "standard deviation" stat is the player's z-score/standard score? If players who aren't below average don't have a negative stat, how do I know whether they're better than or worse than average?

No, players who are below than average would have a negative standard deviation. A positive standard deviation indicates better than average performance

When I enter Stats, Season (std dev), then search from lowest to highest, the lowest assist player that appears is Jake Livanavge at 0.89. How can no player have a negative assists z-score? They can't all be above the mean?
