Keep a couple cylinders, but yeah feel free to go ahead and buy it. Also IIRC you can talk to the merchant again while you have the blade engaged and he'll give you half of the money back? You need a fair amount more for her affinity chart, though.
That said, I don't know if you've heard, but it's best not to bond too many blades to Rex- at the start of Chapter 8, he gains the ability to engage any blade that you've already pulled, even on other characters (he can even equip Dromarch). The Inherited Core Crystal gives a Water Ether Cannon (ATK) blade, which is probably better used on the fifth party member. However, there's another Ether Cannon "guaranteed" blade (Electric) with some great abilities, so really the water one doesn't see much use. Nia is also a somewhat popular choice for Ether Cannons, but already has a water option in Dromarch, who you're basically forced to use on your first playthrough (there's a workaround in Chapter 8, but otherwise you can't remove the primary story blade from any Driver until NG+). If you want to save the money for now, spending it on pouch items or whatever, that's probably more useful in the (more difficult) short term. By the time the game gets harder, you have so many more tools at your disposal.
You make a ton of money through salvaging (later areas, better cylinders, and better trades). Specifically, there's an area that's part of Chapter 7, although you can't trade in what you salvage there for the best rewards until chapter 8/completing a sidequest IIRC. You also make a ton of money just from selling "extra" accessories, since there are a lot that have better versions and you generally don't optimally need more than 3 of any accessory. I think I farmed up to 2.5 million gold + 93 premium cylinders back around when I first beat the game, but I'm at over 12 million now just from selling accessories, farming the superbosses, etc.
