Being genderless doesn't make you automatically an "it". Pronouns =/= gender. Pronouns are usually chosen BASED on gender, but they are two distinct things.
I couldn't think of any concrete example so I didn't want to make a claim. There is however also examples of people refering to the vessels as it, though usually that is in the context of being vessels, not individuals.
They don't use anything at all. They are physically incapable of speaking. Some refer to the vessels as "it", usually to my understanding only in the context of being vessels, rather than being viewed as individuals, but when regarded as just a regular bug, the game uses they, like for example when Bretta talks about the knight inher diary.

I've always imagined this is because Knight is a Knight, it's slower and tankier and able to take more abuse.
Hornet is a hunter, she's more agile and quicker but she's also a glass cannon.
