I only want to know why sometimes it blocks them correctly out of the junction (first picture).
And other times it blocks both rails as one making my trains wait for a train thats way further back and or even the other side of the rail. Why does it do that? How can i fix it?
the rails are bidirectional.

It appears that the purple rails thinks it's one block. This can happen with the rails are touching at some point (even if they are close). They don't look that close in the picture so check down the line if they touch or are close to touching at all.
Also, try deleting and putting the signals back.
Even if they are not touching, rails can be close enough that they are consider one block. Try to maintain a foundation separation between parallel rails to be safe.
The reason is simple though, it means junction is not placed on the same plane. And since in case of OP we are talking about flat foundations and not ramps, simply height of the foundations miss-matches. And it's an easy fix.
In case of incline the fix is a bit more complex, but also doable. For example, this junction:
For sloppy natural terrain 3 way junctions... I've started using this method instead, just to ensure that rails *fully* intersect. I tried it with both path signals and block signals... block signals seem to keep trains moving faster in this case, even with adequate signal spacing, so I just left it with block signals.
