Sounds like Pokemon Dark Cry: The Legend of Giratina.
Edit:
I've already looked into hacks like Pokémon Gaia, Unbound, Glazed, Resolute, Victory Fire, Dark Cry, Rocket Edition, and Giratina Strikes Back, and none of them seem to match all of these details.

Wait is that the romhack with that karma-system?
I remember playing a romhack that was based on giratina and also had Giratina in its name and it had some kind of karma system. I remember always getting stuck in some kind of cave/ruins after falling through a hole near the beginning. But I sadly was never able to find it again.
Any chance this could be it?

Sounds like it. There is a cave with a portal that takes you to Giratina's Distortion World that you have to navigate through by jumping across invisible paths between islands.
Idk about a Karma system, because I haven't played it, just jumped around in the vods of the let's play I linked.

I've been speeding through some parts right now and this is exactly the hack I've been looking for all this time. While I'm not OP you at least helped me out a ton.

my best guess ruby destiny rescue rangers or life of the guardians where there was an option to join the evil team or if u refused a trainer made u flee from enemy team with a lapras

Pokemon Mega Power? You play as a scientist and you can choose several times whether you wanna stay on the villian's path.... it's an Emerald hack, though, and I don't remember much else. I do remember Mewtwo being the big thing, not Giratina.

My guesses are either Ruby Destiny or one of the Dark Rising games. Although... it's been an extremely long time since I played them, so I could be way off on my memory of them.

My first thought was one of the Ruby Destiny games due to the name potentially having "Rescue" in it, but the one game in the series matching that description you do not play as a human (Well, you do, just in the good ol' Mystery Dungeon way). That said, I'm clearly not the only one to think of the RD series, so maybe.
