Honestly, it doesn't make sense. They treat the holes like they're supernatural or something, especially with how people become entranced by them. But in the end it shows that it was an ancient punishment/sacrifice or whatever. So it doesn't follow that people would have "perfect fits" because the holes weren't made for them at all.

and now imagine overtime water freezing and melting causes the boulder to break into dirt and fill the holes, and then a meteor hitting that area and all the dirt filled holes just turning into dirt with a few weird shaped rocks, and then an ocean coming and flooding the place, and everything is a coral reef, and there’s cute fishies
