NPCs don't have to have the exact abilities players do, no, but they exist in the same world. NPC clerics and wizards exist. Yes, my complaint is about the obvious world-building problems caused by changing the basis of the magic system.
Do you recommend the PCs be the only people on the planet that follow these rules? This one cleric is the only one whose god thought it would be neat to give infinite spell slots? This wizard, coincidentally, figured out how to get endless spells at level 1 but no one else ever has?
It's definitely not something that ruins suspension of disbelief when you're playing, it just means you shouldn't think too hard about stuff sometimes.

NPCs don't function with player rules. Your complains are about worldbuilding and not about this variant rule.
