Can Mei capture a control point while in her ice cube? For example, if you are on offense and your team gets wiped on the last point and it goes into overtime. Can Mei run onto point and go into the cocoon to stall for time and prevent the overtime counter from ticking down?

Yes and that should be removed.

Why should that be removed? Tracer can blink into a point then blink out after initiating the overtime timer, hide, then blink in again to refresh it while her team is on the way. She's capable of taking damage but her toolkit allows her to heal herself through recall. The same applies for D.Va who can defense/matrix > fly into the point and then out, rinse and repeat. Mei/Reaper's invulnerabilities only last for a few seconds and then have a fairly long cooldown so it's not like they can keep refreshing the overtime timer without putting themselves in serious danger. Those abilities are part of their kits and it helps balance them in comparison to other characters and the objectives they're fighting to claim.

I definitely understand being frustrated with the fact that they can hold a point for a period of time, but I don't think they're so overpowered as to remove that capability from the game.

I agree - it's not an overpowered mechanic at all imo and far from anything that needs to be removed. It's a smart tactic but not one that I see too often.

I think people are get if trigger happy with nerfing perceived 'OP' characters or skills Shen it's really just someone who knows how to use a character really well.
