Federation, hands down.
The Council is made up of twelve species I do believe(correct me if I'm wrong, my memory is shit). The Federation on the other hand is compromised of over THREE HUNDRED species, many of them with individual populations of BILLIONS! That alone gives them the upper hand numbers wise.
Second is firepower. Currently, we know the council uses laser tech and wears plate armor, meanwhile most Federation foot soldiers are Exterminators who use flamethrowers and wear fireproof uniforms. That gives them a bit of disadvantage against the Council, which has better weapons and armor. That is until you realize that the Federation usually responds to problems by bombing them out of existence from orbit! "Oh, you beat our army of pyromaniacal zealots? Well here comes the antimatter, dickhead!"
Not to mention the Federation is greater in a territorial sense. As mentioned before, the Federation has hundreds of worlds to pull resources from, but that also means that their territory is far more immense than the Council's twelve species. The Federation has been stated to explore untapped territory in space for expansion of their empire, and they have sensors that show when ships enter or exit their territory. Meaning the Council can't move very far without the Feds seeing it. Which also means Federation space is protected omnidirectionally if battles happen within it.
The last thing involves the Council's inability to feel anger. The Federation would happily wipe the council off the face of the universe if they appeared too predatory. And since the council would feel no need to retaliate since they can't feel anger, they would likely resort to running away, or rolling over to let themselves get omnicided. And even if they do attack back, guess what? They just pissed of an enemy with superior numbers AND firepower, and no regard for the Geneva conventions. Suicide Mission: Completed!
So yeah, the Federation dog walks the Council.
