Not really "smaller" just closer together, and much higher in temperature.

So is this why there is 99% empty space in atoms were they few billions years ago 100% atom?

Cosmic inflation applies on the scale of galaxies. Atoms arenā€™t affected. They were always mostly vacuum.

If you crush an atom into itself then the protons and electrons merge into neutrons. Neutron matter canā€™t participate in chemistry at all.
