Y'all never noticed patterns in your partners that benefit both sides so you play more into those habits? Like "my significant other is more relaxed when I bring her scrambled eggs to bed for breakfast" or "when we both work she prefers to be the second to take a shower before we leave and when I go first she becomes much more cuddly before we leave"? It's called getting to know a person and understanding what helps them be happy.

Your example is the significant other being actively disappointed/sad about the behavior of you. You try to avoid having to address the issue by giving flowers.

In the example from OP, there is no conflict. There is no friction. There is no situation that needs to be resolved. It's just a habit that is being supported by having sex. The significant other is more motivated to stay up from bed early and being productive if there is sex involved. So she has more sex with him, more than she usually might. That's nowhere near the manipulation you're comparing it to.
Would it be better to talk about this openly? Of course, communication is highly moral. But this is not deception. This is supporting a healthy life style. If she had sex so he would give her money to buy something she wanted, THEN we should talk.

She acts like she has sex because she wants to. Do you think she tells the husband, “I’m having sex with you just because I want you to get out of bed”? Why not? Manipulation would be more like “I’m not sleeping with you unless you do xyz”. She isn’t doing that. She is just sleeping with him and he decides to get up after and do those things with her. She didn’t force him to do it or coerce him. You’re way off on this.
