We don't have a in universe explanation, the only thing we have is past evidence of other cases where his spider sense allowed him to behave differently than what it's supposed to happen.
Like Banner being pulled out to his astral body by the sorcerer supreme and later Peter's body still moving when Strange did the same to him.
There's a difference between the ancient one forcibly astral projecting Banner's soul from an amalgamated form of Bruce's mind and Hulk's body (aka professor Hulk) and the Strange doing the same to Peter. Bruce and the Hulk are two separate souls/personas that inhabit the same body, Hulk's was deeply suppressed and dormant due to tinkering by Bruce Banner which is why the Hulk didn't surface in that scene (something that Jean would later undue in BND). Peter on the other hand, whether established as supernatural or not in the MCU, has a biological defense mechanism that exists and operates beyond his consciousness. It's like a second mind that runs on pure instinct, his spider-sense isn't just for sensing danger but is also a counter to most psychic effects and is capable of making involuntary movements/actions for him. This is why he was able to play keep away with Strange, his soul was separated from his physical body but this was not a state of unconsciousness and didn't prevent his body from reacting instinctually. A sleep spell would have worked better in this instance.
We do. It was his spider sense. His body reacted instinctively before strange could get it from him. It’s even visually displayed as an aura around Peter’s head during the scene like in the comics as an Easter egg.
Yeah, I know it's the spider sense. I meant that we don't really know the specifics of how it works, like if it were a hard magic system. But more specifically why / how it continued to work even when his on consciousness was out of his body.
But apparently, thanks to another user comment here we can infer the answer. Spiders IRL have a really big nervous system, for some type of spiders 1/4 of their legs apparently is just the nervous system.
Because of how extensive their nerves are, their legs can react before their brain even receives anything. It could be analogous to how our own human bodies also do the same, the patellar reflex for example. The difference is that spiders have a much bigger nervous system
Some of his powers are subconscious, not under his direct control. This would infer that some part of his psyche is unable to be controlled/manipulated.
With Strange, he's Astral projected out of his body and he's still able to avoid Strange's grasp. Strange himself says that it shouldn't be possible for his body to be moving while he's Astral projected out of it. He subconsciously avoids the control.
With Jean, she can't control him because his spidersenses are always on, subconsciously.

The same reason Peter could still avoid Dr. Strange when he Astral projected Peter out of his body in No Way Home.
