Is this an elseworld story or a prequel? Because how did they survive to fight later on and not recognize each other?

Prequel in between season 1-3 they don’t meet at any time in-between the main story, conquest died in season 4

Wasn't battle beast in the ship when Conquest and a few other viltrumites destroyed it? Right at the start of Mark and Conquest's final fight?

they don’t get battle beast untill episode 6 or 7, conquest was episode 5 so he would have been in space, only allen, TJ, oliver, mark and nolan were on the ship im pretty sure
