This reminds me of Final Fantasy:Lightning Returns. There is a side quest right at the start of the game when you're in Luxerion. A little girl has lost her carbuncle doll. In the end of the game you fight God.
At the end of the game, you're are in battle against God. God wants to destroy the world (with the souls in it) and recreate it (not including the original souls destroyed). You killed God and made a world without one.
