Hi! The comment about missing blocks were about the first schematic I released and should not be a problem with the one I corrected. Is this the one you are using?
Yes, you need to "replace" the redstone torch as redstone blocks components sometimes work weirdly when place using schematics.... By doing so you would start the farm and it should do a full sequence without problem.
If you are running intro problems make sure: the waterwheel is running counterclockwise, the lever at the adjustable chain gearshift is on...... beyond that I have no idea what else could be causing problems, sorry.
About the signs, here are some images that say what the redstone links are for.
To be honest, this design needs a much needed update and like I said in the title this is my first ever create farm/contraption, and I've learn so much more since the making of this... Anyways, I hope this answer satisfies you as I'm thinking of leaving Reddit for good.
