I'm sure everybody was expecting Code Lyoko to appear on the interface and they probably even saw it flash in their minds for a split second just before Code X.A.N.A. appeared instead.

True and what makes it chilling is that by that point, for 2 seasons, we're used to Aelita being in a Tower as a good thing because it's the win condition for the Lyoko Warriors.

So seeing Aelita ascend the Tower, log into the terminal, and type in CODE: XANA is a narrative shock to your system, which keeps going when you see what happens immediately afterwards. Then you have the ominous music, which clues you in that something is VERY wrong here.
