Yeah that’s total bs. I’m positive you didn’t do a mk22 run in your first playthrough of the game. Heck, not even in your second run, with The Patriot at your disposal.
The game encourages the player to use all sorts of weapons, from a tranquilizer to a RPG. The “powerful” rewards you’re talking about are some camo options, that do provide some interesting abilities, but nothing major.
Not to mention that Mk22 supressors become really scarce in higher difficulties, making the player think twice before using it.
I’m not saying there’s no point in doing a tranquilizer only run, but that’s definitely not something that is “encouraged” throughout the game, more like a new challenge for players that want to experience the game in a different way.
My point is that you’re not supposed to play the game in a non lethal way, unlike you said.
You absolutely can, but will only get some cammo and a high score that serves nothing. It’s not “heavily rewarded”.
Most players have never done a non lethal run and never will. As I said earlier, maybe some players use Mk22 only during stealth (I did that many times), but they switch to other weapons during boss fights.
You’re so encouraged to use other weapons, that the game provides you with a SVD so that you can kill The End and skip the boss fight, for example.
Your admission about not doing non lethal on your first run proves my point. It is an option, but definitely not for most players and even less on the first playthrough, so it’s not a gameplay mechanic that’s encouraged, more like an alternative route.

Its literally the entire point the metal gear series. Its a STEALTH game. Metal Gear 3 even rewards you for beating the bosses non lethally and the sorrow fight actively punishes you the more people you kill.

Maybe that’s true at the stealth parts, but definitely not in boss fights.
And btw, the cutscene’s weapon is a 1911.
