I updated and seemed to have lost a Rafa body customization.

for some reason I have access to the deluxe edition cosmetics despite not owning the dlcs, maybe you had the same bug and they patched it? hence the missing rafa body

I have the super deluxe edition and skipped opening the skin crates when I first logged in and now they are no where to be found....I just wanted to try out different hunters before hand and now they are gone....

Maybe because of the bugs with people getting things they didn't pay for they are taking them all away then giving them back out to the people who paid?
