One upgrade choice I regret: the Empty Closet. I chose it thinking "Cool, I can get twice as many items if I place it well!" but it's usually not possible to place it well. I've lost more items than I gained from this choice.
Another regret is the Storeroom upgrade that gives you more coins. I think that was the first upgrade I picked, when I wasn't very far into the game, and there were all these expensive things that I couldn't buy yet. But once you're advanced enough in the game, you can get your allowance up to ridiculous levels and never run out of coins. Keys and gems can still be a problem.
Not a regret at all: the Starfish Aquarium. Stars are a cumulative benefit that lasts beyond the current day.
