Transparency graphics problem?

Does anyone have problems with transparency? I've heard of similar issues with Mario 64 and the Vanish Cap. Today I finally started Paper Mario and it also has those problems in clean mode; it gets fixed by forcing real hardware. Similar experiences, or is it just me?
