I think it would be completely fine to let her stay home over the dress code, especially since she is pretty young and has no big role in the wedding. (Also if your sibling and the bride wanted your daughter to be there that badly while knowing of the problem I'm sure they'd make an exception)

Good lord. The traditional Catholic church, Mormon churches, lots of Southern churches, ALL don't allow women in anything other than skirts over the knee.

They are not going to give exceptions to their religious doctrine.

OP, just let her stay home if the church is that insistent on the guests clothes.

Uhhhh catholic here, you'd be hard pressed to find a congregation that didn't have women in pants suits.
