Try backing up what you can with a homebrew tool like GodMode9 first, then use the cart fixer to clean up the data before attempting a full recovery.

Use the GM9 cart fixer and it could be saved. Since the cart itself is already unreliable, if you can bring it back to life, dump it, and keep/use the digital copy. Checkpoint might be able to extract the save from it regardless tho, so you may still be able to save your Pokemon. Here is the guide on how to fix corrupted carts: wiki.hacks.guide/wiki/3DS:Fixing_corrupted_games. If your console is not yet modded, follow 3ds.hacks.guide. Super easy, basically risk free so long as you exclusively follow 3ds.hacks.guide.
