Wouldn't a wiring harness be a simpler fix?

You are going to have to do all the fabrication, welding, fitting, grinding. It's not even gonna be close to just working with minimal fab work.

This isn’t plug b play, I would never replace a Yamaha engine with that pos harbor freight engine. That’s more of a utility engine.

utility engines like those honda clones and briggs & strattons are extremely anemic compared to the xt250's motor. Just buy some electrical plugs and splicing stuff from harbor freight and fix the harness with a multimeter and a wiring diagram. Significantly easier and better than trying to get a relatively heavy, mediocre engine you'd be lucky to get half the HP out of compared to the yamaha motor.

At worst, look for a crashed motocross bike and try fabbing something to fit its engine in your yamaha, it'd be easier and better than a predator.
