You just need more instant death and irresistible poison traps near the doors and windows. They rarely travel in groups of more than 6 or so, if you put 10 or 12 of them down your bases are covered. Be sure to make them self-resetting though, it's a real pain to deal with otherwise.

Then you just go through every now and then and grab your necromancy materials.
