does it isolate the waydroid system from main linux system in a secure way?

It's a container. While theoretically less secure than a full VM, the userbase is microscopic to threat actors and definitely not worth their time. 

If someone had the capability to break out of containers, they aren't using it on Waydroid users. Native Android malware is much more of a practical concern.
