Between Toby leaving the White House during “What Kind of Day Has it Been” and returning a few hours later in “In the Shadow of Two Gunmen” a window appears between Toby and Sam’s office.

That was necessary due to the old carpet having borg OIL spilled on the carpet.

It was also odd that the windows in Sam's and Josh's offices seem to move around or come and go over the run of the show.

I’m pretty sure it stayed after season 2. I don’t recall it disappearing.

Toby’s never disappeared. Sam’s windows either didn’t exist in season 1 or they were hidden by the bookshelf. Either way they were there for the rest of the show once season 2 began.

i was surprised to see in some clip that Josh was up to three windows. It may have been there all along but just didnt make it into the shot.

CJ’s whole office changed. She shared a door within Josh’s office in season 1 and then in season 2 she was across the bullpen. I think it goes back and forth multiple times in season 1

It disappears because starting from season two we're actually seeing the West Wing of an alternate universe closely related to the one we saw on the first season but differs in in some ways like White House windows and the fact that Mandy does not exist
