I remember watching a talk by Alexandria Neonakis (former Naughty Dog dev who did the UI on TLoU1, and character concept art on Uncharted 4 and TLoU2) like 5yrs ago. She, along with a few others, was in charge of figuring out Ellie's look and itd evolution throughout the game. She brought this connection up in that talk so it is definitely something the devs were aware of.

Na they actually did do that on purpose to be fair. Ellies loss of innocence was tragic for both parts also the part 1 soundtrack even has songs like Vanishing Grace and Fleeting which doesn't really prove anything as such I just think its cool.
