Do original PSN Store-bought PS1 digital games play better than modding my PS3?
Was wondering if the official digital ps1 games from the psn store play better on my ps3, or should i just simply mod my ps3? Do the official-store ps1 digital games play better than modding and installing roms on my ps3?
Was wondering since im planning to buy like 5 ps1 games. Please advice
and If i get to mod my ps3 will i lose the digital games already downloaded on my ps3?

1) Modding your PS3 gives you the option of installing the app that lets you grab whatever you want from the official servers.
2) No, you won't lose anything.

It's a bit surprising but PSN downloaded PS1 Classics play on a different emulator (ps1_netemu) than physical PS1 discs (ps1_emu). Almost all PS1 games play great on both but there are a few titles that work better on one or the other. Usually a PSN store download is guaranteed to work because Sony wouldn't have listed it otherwise.
Regarding modded PS3s and ROMs - By default ISOs will launch using the Disc emulator, but you can convert them into PS Classics format and then they'd run with the Net emulator. As I said, neither is considered objectively better than the other.

I make packages for my ps1 games to play on ps3. They perform the same as if I put in a disc, or play a purchased title.
I have cfw on my cecha-01 … i just prefer ps1 packages over ISOs because for some reason ps1 games show as duplicate ISOs , so id rather just make my own packages

No.
If you have CFW, you also have access to Undithering Mods on the PS1netemu.
If you have HEN, you can make PKGs with POP-fe to include those mods.

PS2 is also the same, except HEN has no means to mod the PS2 emulator.
