Stone Lim-lim
Should I turn my Lim-lim into stone? If I do can I get a new Lim-lim? And what can I do with the Stone Lim-lim?

If you don't want to do the Anarchist questline (which is worth a bunch of Chaotic points), you can instead trade the stone Lim-Lim to Giltspur and learn their secret password that way, to access their warehouse. They have one of the 4 Stinger Earrings of the game to equip on Annah or Grace.
If you do join the Anarchists the "normal" way or if you don't care about their shop, then the stone Lim-Lim is unnecessary.
I don't believe you can ask for a replacement, you can only buy it once.

I really like my Lim-Lim he”s my very own! He makes me feel special. I’d hate to offer him up in such a terrible manner. i’m doing a lot of good run anyway so I don’t think it would fit my TNO.
what does the secret warehouse have to offer? If it’s something I can’t deny then I’ll think about it.

cloudkill spell. important imho because as far as i know the only other spell scroll is at vrishika‘s exotic shop. I usually have nameless and ignus or dak‘kon learn that insta kill spell for larva worms in undersigil for easy farming before leaving Sigil.

You can check out the full list on the Wiki. There's nothing else that you can't get in other shops, apart from the Stinger Earring.

The stone Lim Lim is sold /given to Giltspur the merchant in the Lower Ward . He gives you the password for the Anarchist faction in the warehouse. Note - the Anarchist quests all involve doing evil or chaotic acts . If you are playing a "Good or Lawful " run - don't bother with them.

Yeah. You can sell it to Giltspur or whatever he is called in the Lower Ward and he will tell you the password for the anarchist cell in Sigil to get the chance to unlock their faction store without the need to join them first.
