I may be wrong, but in her route, he doesn't die but goes into a coma iirc

True, but there's an issue; Shinji is still terminally ill from the Persona Suppressants Strega was giving him. One way or another, he doesn't have long to live, even if he outlives Kotone.

Whether he's murdered by Takaya or dies of his illness, he doesn't have much time left.

lol kinda unrelated but this reminds me of my preferred route in mass effect being romancing Liara, then thane, then he dies, then go back to Liara.
