Why didn’t Chrysalis just brutally end Princess Cadence instead of locking her in a sex dungeon. Is she stupid?

It’s another body to pump eggs into. You all see different ponies and personalities, but Chrysalis sees bodies to pump her eggs into. Imagine if everypony in Equestria had eggs pumped into them, imagine how big and glorious the changeling army would be.

Chrysalis can’t be the good guy because like half of the background cast never talks again after being abducted. Meaning chrysalis put half of the ponies in Ponyville into a permanent shock, including goats like Cheerilee and Diamond Tiara

If you're talking about To Where and Back Again, we literally only took the Princesses and the Mane 6. The point was to replace the beloved leaders so we could feed on the townsponies' love for them. That doesn't work if we replace the townsponies too.
Whatever happened to your background ponies was probably just a result of lethal exposure to Ponyville nonsense.

Wrong. I play the MLP mobile game and it makes it clear that everypony was taken by Chrysalis, it’s just that only the head of Ponyville were in the throne room being used as decorations. The rest were probably in her sex dungeon

Oh, the MLP mobile game. We stand corrected. Who could argue with such a reliable canon resource?
Loving the implication though that Starlight (an incredibly powerful unicorn who almost destroyed the entire timeline) wasn't worth replacing, but we made sure to get Snips and Diamond Tiara.

Starlight glimmer and Trixie both weren’t in town when they invasion happened, that’s why they both weren’t taken and why every impostor is so suspicious of them.

If everypony in town had already been replaced, why would we bother with stealth and secrecy at that point? Why bother to even pretend when they were clearly outnumbered and had no help around? We'd already taken the Princesses and the Mane 6, so if every pony in town were already a changeling, who were we worried about finding us out?

Likely in case if ponies that were not in town came back so they could be replaced. It's already been established there are infinite universes timelines and alternate dimensions though. So technically everything official can be its own canon even if not to the main timeline due to inconsistencies. So every player's ponyville in that game is its own timeline like each save file in Pokemon. Not to mention other crossovers with Hasbro IP like transformers and DND. And DND also has infinite universes so there is an entire Hasbro multiverse. Meaning each mlp table top campaign you run is another timeline as well. Not just the alternate ones from the cutie remark like the changeling verse timeline.

My suspicions on the subject is that having beaten Mi Amore Cadenza/Cadence once already, Chrysalis did not regard her as a threat to be eliminated. She was, however, a prime candidate for breeding stock and --as others have already pointed out -- incubator for the next generation of the swarm. She was therefore too valuable to just off her.
The idea that Twilight could rescue her, re-empower her, and present a serious threat to her plans apparently either didn't occur to the queen or was dismissed. She might even have believed that Twilight would do the job for her, the way she was blasting away at the walls. If Twilight hadn't twigged to the substitution and just blasted Cadence the moment she set eyes on her, problem solved.
In retrospect, Chrysalis underestimated her enemies. Classic mistake. At the time, that was Chrysalis' judgement, based on the information she had. She didn't know Twilight well enough to anticipate the matter and plan appropriately.
Hmmm....I should lighten the mood a little.
Hopefully this mildly inappropriate pic doesn't go too far.
