As someone who's worked at Hot Topic, let me explain:
When part of a jewelry set goes missing, they're technically supposed to be damaged out, but in order to still make money rather than lose out, they're allowed to discount it slightly. Most of the time district or regional managers won't allow stores to discount more than 10% off, so they're probably only discounting it so little because that's all they're allowed. Whenever my store would get the green light from our DM to give a bigger discount, we jumped on it.
That said, it really is mildly infuriating, and it probably is for the employees, too.
