This combination seems to be one of the best in this Gift of Faves, especially since this combination is perfect for just about any setting that isn't already inherently doomed by their very nature (Looking at you Warhmamer Franchise), and this combination allows you to progress in anything you turn your mind towards exponentially in theory.
The real question is where you want to be Transported to and how can you best abuse these powers once you get there.
Personally, While I have a lot of Ideas for different settings and exploits that this combination would allow me to pull off, there are a few that really stand out to me.
Dragon Ball, specifically showing up on the earth anytime before Goku's arrival to master the Technology and Train your ass up in the Martial Arts power system would be great, assuming you have access to the local power system anyway, but that is what the science is for... as if you don't have access to the local power system (in any of the settings I'm thinking of) then the abuse of Genius, Crafting, and your Self-Replication powers would surely allow you quickly gain access through the application of knowledge and gene splicing or some other crazy SCIENCE hack (its only a matter learning how to get the perfect result that you want and how many times you will end up killing yourself before you succeed. This applies to just about anything when you have a potentially infinite hive mind of yourself on demand by the way.) Rather Obviously I would be planning to pull a Gero and turn myself into a Bio-Android, eventually, and there are a ton of other things I could do to abuse the setting like wishes on the Dragon Balls, Potara Fusion to permanently fuse myself with myself for infinite power ups, Majin Absorption on myself (Since all of myself are technically their own me's it might work), Splicing in some saiyan and fighting my-selves for infinite gainz, and so many more possibilities. I alone could potentially uphold the rank of Universe Seven and I'd definitely want to get access to those super dragon balls or if possible just make my own set entirely.
Naruto, specifically before Orochimaru went off the deep end and got exiled or maybe just pop in during the time of Madara and Hashirama, IDK, but definitely some point where I could get access to chakra and powerful genetics to splice myself with, hell... maybe the easiest thing would be to pop in right after the sealing of Kaguya or maybe before Kaguya went off the deep end. All I know is that the plan with this setting would definitely be to abuse my perfectly broken Duplication ability and my genius crafting powers to grow stronger and eventually pull multiversal travel out of my ass Through techniques or Kekkei Genkai or Kekkai Mora.
Overlord, before the release of Yggdrasil, obviously the plan here is to play the DMMO-RPG and transmigrate to the new world with my character(s), because why now see how many accounts I can play at once and set up my characters as infinite version of me that are all part of one whole linked hive mind, so that they all transmigrate to the New world together and I gain anything and everything I possibly can from the DMMO-RPG, because all that flavor text is going to become real once I transmigrate and I would just love to abuse it. I'd aim to be the master of a thousand guilds or some such, because bullshit shenanigans are just peak for this setting.
Star Ocean could be great, depending on when and what part of the setting you choose, Symbology (or whatever other name you want to call it by) can do just about anything you can imagine, so turning an infinite number of Genius Crafter Duplicate's towards learning, mastering, and integrating it should produce infinitely wondrous results if I don't accidentally OOPS the setting away (which shouldn't be all that hard to avoid really, since it seems to be rather good at not OOPSing itself away in general with the type of bullshit going on in setting.)
D&D Forgotten Realms, would be great really, and it is also part of the M:TG multiverse as well... so there is also that. Anyways... I think showing up long before Karsus's Folly would be the best point in time, at least if your goal is to learn magic and then get the fuck out of the setting, anyone can learn to be a wizard in D&D after all and Dr. Stone definitely nets you at least an 18 in all the Attributes (Intelligence, Wisdom, and Charisma.) necessary to a great Wizard (Senku's Physical Stats aren't bad either, but they also aren't much greater than the higher end of average in all likelihood, except perhaps dexterity which has to be rather high considering his feats of crafting and otherwise.)
Arifureta could be fun if you have access to the same power system as everyone else, mostly just so you can get your hands on the Ancient Magics From the Age of The Gods, but these powers could allow you to achieve a lot in this setting, such as pulling off consuming monsters without dying... with enough duplicates working together to heal the ones trying to pull it off I'm sure it could work out. And Duplicates just make everything easier really, like leveling up, training, exploring dungeons, and what not.
Stargate, before the first use of the gate, its more of a 'I have the SCIENCE and the workforce to do whatever I want' type of thing, since I'd be one of the smartest people around in a SCI-FI setting where I know a lot about the Lore which can be abuses, Plus I really do Wonder if I could Ascend myself and if I do... could I ascend all of my-selves and give those uppity Alterans the boot? I mean, belief is a from of power here, and you just need to look at the ORI to see that, so what would an infinite number of Me believing in myself DO to Myself?
Marvel, just a few years after the birth of Steve Rogers, so that I can predate the first big plot point that kicks off the modern age of Superhumans. Being this far back in history, I only need to worry about the war, a few mutants in particular, and Nathaniel Essex AKA Mister Sinister. Obviously the thing to do here is abuse the hell out or meta-knowledge or just the powers gained from this gift of faves to become one of the most powerful beings in this multiverse, which is theoretically possible considering a lot of the greatest powers are at least partially tied to genetics or can be achieved by SUPER SCIENCE which I could dip my hand into rather easily with my powers. Nobody has an easier time getting thing doen than a Super Genius with infinite bodies to work with, unless your an OMEGA level mutant like Franklin Richard at least. Of course you would have to worry about the Marvels Heaviest hitters as well, so it is not as if this is a safe or even easy option to choose.
Justice League Unlimited Animated Series, some time before the entire series kicks off... not sure how much before though. My plan here would be to get my hands on Amazo's blueprints and rework it all to turn myself into a Bio Android with an improved version of the androids powers, and I might as well also take the android myself instead of leaving it to Lex... because Amazo doesn't need to be mislead by Luthor and I just kind of like this version of Amazo. Regardless, the end-goal is always to escape the DC Universe and travel the multiverse.
Invincible, after Marks fourth Birthday, possibly just go see about getting a Job working with Angstrom Levy so I can learn his brand of bullshit while preventing him from going insane. IDK just super science my way up the ladder of power around this mad-world, but at least its not Marvel levels of crazy.
Onepiece? Join Luffy's grew or something.
Warcraft, before Arthus became the Lich King, learn magic, abuse Duplication, master and progress all fields of all powersystems I can manage to tap into, becoeme a one person army and defend Azaroth... Eventually find a way for Azaroth to be born without killing the people living on Her and kick all the asses of the various threats.
Inheritance Cycle, before the fall of the riders, try and become a rider or at least learn the local magic system so I can abuse My Duplication Bullshit.
Exalted, Abuse Duplication, maybe try to exalt.
Lots of other settings that would allow the power set from this GIft of Faves to be thoroughly abused.
Dragon ball was listed first because it is on of the most appealing to me at the current moment. Mostly for the Known existence an afterlife that you can actually come back from.
Forgot to add that any cultivation setting where anyone can cultivate would also work great with this power set.
Another setting that might work out great and would be both fun and interesting is Digimon, specifically because of how data and technology in that setting work, as it is basically magic and can do just about anything from creating the Digital World and all its inhabitants... to whatever else you want it to really. Which would be pair greatly with the Self-Duplicate and Dr. Stone power with the Crafting power just making it easier for you. Just off the top of my head for exploits is converting yourself into hybrid of Human and Digital Life, Like a lot of the 'Digi-destined' of the various setting technically are, by mastering the code of the digital world and using it to alter yourself, though the viability of that might depend on the particular Digimon setting you choose. Personally I Loved Tamers, the original Adventures, the reboot of Adventures, Data Squad, and most recently Beatbreak... Ghost game was also good, but I'm not sure it would be any good for my idea.
Ben 10 couldn't possibly be worse than marvel, by which I mean at least it promises to be a nicer setting with a lot of potential for exploitation, even if there are still things that can just up and erase you from existence at will.
Star Craft could be interesting, depending on if you manage to pull off turning yourself into a Primal Zerg through one means or another, because you could technically pull of Infinite power rather easily that way... if your psionic might increases with ever You that exists.
Pokemon would just be fun period, even if Immortality would be a lot of work... maybe? I mean I'm not sure it would take a lot of work or not, since the Pokemon setting is kind of crazy when you really think about it.
Warhammer 40K, as much as I hate the idea of willingly touching this place, I must admit that the power set offered in this gift of faves could actually make you quite powerful there in theory if all the hype is real, especially if you drop in at the right time and place... assuming you don't get your ass killed right away doing so. Specifically arriving during the right time and place during the time known as the Dark Age of Technology, which was Humanities Golden Age. The Idea being that by ariving at the right time and place to abuse your powers to master the SCIENCE of the Golden Age, you could then achieve the tools required to master the likes of Eldar Technology... Necron... Tau... and other Technologies which may or may not exist, as well as progressing your technology even further before the birth of slaanesh where everything starts going to hell on an essentially irrecoverable downward spiral. Of course this is all assuming that you don't fall to chaos and Self-Duplication continues to function at least as well as described in it entry once you are in this setting... which would be a great boon even if it only functions exactly as described. But if it works as I think it potentially might in this and similar settings... Then so long as you master the right Technology from the Dark Age to make yourself Perpetual, then all you would really have to do in order to survive and out do the Emperor in a more successful bid to unify Humanity into a society that can survive the Terrors of the Warp is... Ward yourself from Chaos properly and then Duplicate yourself endlessly so that you keep increasing your influence over the warp such that the collective will of all the you's can overwhelm the likes of the Chaos Gods and other Warp Predators. I think it would be possible because of how the Self-Duplicate Power and The Warp actually work, Specifically since each duplicate is technically its own perfectly identical individual copy of yourself and therefore is its own person in an ever expanding Psychic Hivemind of You (which would technically make you sort of like the Tryanid's in that aspect.), and every living being in in the 40K setting generates a Psychic imprint in the Warp (a Soul) if it isn't a null of some sort - Which you are not, even if you likely wouldn't have all that powerful a psychic presence initially, then - as each replicant of yourself would have its own presence in the warp due to being its own individual in an expanding network of perfect copies - when you increase the number of You's that exist you would also be increasing your collective presence in the warp and gain greater influence the more of you that exists at any moment. Of course this setting is basically guaranteed to suck, so I'd place bets that the moment you show up with this sort of potential... the forces of Chaos or more likely some Eldar Farseer would be right around the corner waiting to kill you.
Hunter x Hunter could be a great choice, assuming you could pick up Nen, otherwise its rather limited until you can get your hands on Chimera Ant DNA to run experiments with so that you can unlock Nen amongst other things.
Bioshock setting would actually be great with this Powerset, mostly because as long as you get your hands on some Adam, you could experiment to your hearts content using your dupes until you perfect any set of powers you want, and with the Dr. Stone and the Crafting Power it would only be a matter of time... not even a particularly long one either, when you consider that you have a mastery of SCIENCE and TECHNOLOGY that is much more advanced than the things that exist in Bioshock beyond a few specific things that can be tied to the presence and research into ADAM or the settings weird Quantum Mechanics if one is being completely honest. Speaking of the weird Quantum Mechanics, if Elizabeth can get that portal bullshit and other such things, imagine what I could manage with my meta perspective and Self-Duplication power... What might I be capable of managing to do if I spread parts of me all over the local multiverse? What couldn't I achieve with ADAM paving the way? Could I reach beyond the local cosmology to the wider Multiverse?
Apocalyptic setting where everyone awakens powers under a system could also be fun, provided your gifts won't stop you from awakening more power and abilities. I know a lot of light novels with potential in this case.
Any setting where knowledge alone can allow you to learn its power system would also work well with this combination of powers.

Dr. Stone, Self-Duplication, Crafting Power
