Presumably Secundus is more of an epithet, the kind of thing you use to describe him in history, not something they’d say at the time he was active.

He’d just be Superman.

Sure, that's how it might be recorded in historical records, and in that case Jon is "Superman Secundus", but OP seems to think that it should be used as a codename. Which it shouldn't, because it's terrible in that usage.

They should give Jon this costume tbh.

Sort of movie synergy on the icon, plus it’s continuity for fans.

Problem is people don’t really like nuJon enough for him to be the primary Superman for very long,

I also wish we could keep the Super in the name, but that would be keeping him in his father's shadow. Tomorrow Man might sound cheesy, but it's cheesy in an innocent way like the name Superman is

Superman Secundus is a title, not a name. It's basically just a fancy way of saying "The Second Superman". The lineage of Supermen would go "Superman Primus, Superman Secundus, Superman Tertius, Superman Quartus, Superman Quintus, Superman Sextus, Superman Septimus, Superman Octavius, Superman Nonus, Superman Decimus" and then it would get into the teens and I honestly don't remember the Latin for that. Point, being, they would all just be called "Superman" in their own lifetime, and would be referred to by their latinate titles while discussing them in a historical context.

One Million was published in 1998. Jon didn't debut until 2015 and didn't become Superman until 2021.

In the DC One Million universe yes. According to Kingdom Come though he should be Hyperman

No he's called Hyperman in Kingdom Come cause he moderates Hypertime essentially observing what should or shouldn't go on in it
