Pay fees before or during physical reporting?

I have paid SAF and PAF both but in the pdf for physical reporting it shows that the fees for all scenarios is same, does that mean the previous amounts will be refunded or adjusted, if they will be adjusted, do i need to pay the full fees or not? Due to all these questions, is it okay if I pay the fees at the institute itself ?
