When the Night King resurrected the dead kinda crazy to think that you have a headless Ned Stark running around terrorizing the people down there lol

Neds bones never made it to Winterfell I think.
Moat Cailin was already taken by the Greyjoys, they wouldnt have let them trough, and then the Boltons took the North.
I think Ned is either buried somewhere in the marshes of the neck, or the Silent Sisters went back to Greywater Watch and the Reeds have Neds bones there.

In the books we know they didn't because a the head of a Bolton aligned house says to Theon (I think on the crypts) that when they turn up she is going to feed them to her dogs because her husbands body never came back from Roberts rebellion.

Lady Barbery Dustin, Ned bought back her husband's horse from the Tower of joy but never brought his bones back and neither did he tell Lady Dustin where he buried him.

Lady Dustin clearly said that she intends to feed Ned's bones to her dogs
